Trip report: Shadow Complex good
I have mixed feelings about how aggressively streamlined it is, but I do respect it for staying out of the player's way and letting them play the thing. There's no walls of text here--contrast with Metroid Fusion (a great game that gets a little too talky sometimes).
The secrets don't feel like "secrets" so much as semi-optional things to do. The question's less "where can I find things" and more "how do I get the thing that's clearly marked here on my map"

The ugly part is that this game technically takes place in a literary universe created by noted bigot Orson Scott Card. Buuuut it's pretty minor; Card had no input on the game's production or the plot and the premise is basically "a bro tries to rescue his girlfriend from a shitty cave that happens to have a paramilitary organization's factories in it"
Just don't read the related books, please

@KommaChameleon from what I remember, the game's most hidden secret is the alternate joke ending, and I think the achievement list still spoiled the existence of that in the original release at least

@Dex yeah, I'm not a fan of the way this game does achievements; the tasks they involve and their prominence in the UI are probably what dates the game the most

Buuuut I guess it makes sense for a smaller-budget hi-fi game to not attempt level designs that guide the player along to the places they need to go while making them feel proud of every little discovery they make with no explicit instructions or non-diegetic callouts
