@packbat agahnim is the wizard from alttp, dethyl is the boss of the nightmares in LA, majora is the bad guy of majora's mask, you know vaati, zant is the bad guy in twilight princess, bellum is the evil squid thing from phantom hourglass, cole is the evil chancellor from spirit tracks, malladus is the evil train from spirit tracks, ghirahim is the queer-coded sword guy from skyward sword, and demise is the guy who basically created ganon also from skyward sword

Second-best: Hylia. While it's all off-camera and only given in Skyward Sword, pretty sure she knows exactly what she's doing and manipulates the setting in many arcs convincingly, especially in OoT hero survives timeline. That we think she's "good" is part of that arc (Two Rulers also heavily explores this theme).
